2006 Sportster Custome battery cover mount
I need to purchase the part that the battery cover sits on then it slides into the clips, but I don't know the name of it.

Can you post a pic? You don't mean the actual clips themselves do you?
According to your bike year's diagram, the battery cover, item 20, sits straight onto the clips' bottom lips and slide into the clips, items 22 and 23. See:
