I think S 100 says not to put on hot bike, like the engine if hot, or bike sitting in the sun, it can cause that, just a thought

It isn't just an s100 issue I don't believe. It appears that any time water or anything its those pieces it spots up. Really odd.

It's very hard to diagnose a problem from a few pics and/or a description of the problem but it looks to me like that bike has spent too much time in the sun without the best of paint care and protection, i.e., polishing and waxing.

I'd suggest trying to remove the stains or defects or whatever you want to call them with some Meguiar's Ultimate Compound or Meguiar's Ultimate Polish and then applying some Meguiar's Ultimate Wax for protection. (There are other comparable products you can use but I'm a Meguiar's guy and these are products I'm familiar with).

If that doesn't work then the paint/clear-coat has been compromised beyond repair and will require refinishing.

What he said about paint/clear coat being compromised... I had some unpainted lowers that water spotted easily after getting wet. The rest of the bike started to do the same thing after 31k miles on it and sitting outside 24/7 without a cover. I could get it painted but, nah.
