Yeah if you wait on some things you end up paying for the same thing twice plus downtime. Do the exhaust when you did and save yourself a second tune.

Alright, it's done.

Thank you all for your feedback and advice. I appreciate it greatly.

So recapping, I went with:
- S & S 100" Big Bore kit with domed pistons
- S & S 570 Gear Drive Easy Start cams
- Screamin Eagle cam plate (was already in place)
- ported heads with 0.060" over intake valves
- Thunderheader 2-1 headers
- Arlen Ness Big Sucker air filter (was already in place)
- stock MM fuel injection
- PowerCommander III USB

Did a dyno break-in / tune this morning.

VERY pleased with the result, and although - amazingly - we never found the cause of the noise that led to this build, the noise is gone and the engine runs damned strong. I'm very pleased with the sound of the pipes too, but as most people will agree, the build quality isn't the greatest.

104 HP and 117 TQ
