Thank so much. Timing sounds like something I should look into as well as the mounts. Another thing I have noticed is when I start the bike in the morning, along with the normal exhaust sounds, I her a little chirp. Its not a ping like valves would ping, but more of a pre-detonation chirp. So to me, timing sounds like it may be an issue. Does that make sense or am I looking at something different?
Perhaps you have, but I see no indication that you have changed the tune the bike has had for 16 years Absent a tune change, I would stick with a mechanical source over engine timing. To ME, a "chirp" is a dry squeak, if you have a tapping noise of some sort, "chirp" doesn't communicate that to me. The most common dry squeak is from the rubber pieces that support the back end of the mufflers. Mine have squeaked on and off over the years but have never induced a noticeable additional vibration. I would concentrate on engine mount and/or frame interference of some component (header pipe, heat shields, or the mounts for the back side of the header pipe, one attached to the chrome transmission cover on the right side, or the one just behind the back cylinder. Going back to the front engine mount, if it has significantly deteriorated, it could be allowing the engine shift that creates any interference you might discover. Removing and inspecting the front engine mount is the first thing I would do. If it is shot, there might be interference that can't be adjusted out because of the size of the engine shift. Be sure that front mount is "healthy", then look for other possibilities.
I'd also check the primary chain for slack. Sometimes this chain can set up a harmonic vibration while under load. I've also had a spark with a different gap cause a bit of a vibration.

Correct, I have done nothing to the engine, no tuner...bone stock other that the vance & hines exhaust. The chirp is not dry squeak. Its coming from the engine. Maybe "chirp" is a bad way to describe it. When I first heard it, my first thought was detonation. But I do absolutely appreciate the input.

Detonation also sounds like pieces of metal tapping against each other. Have a look at your top and bottom links to see if either end is loose, or the rubber cushion in any of the eyelet ends has deteriorated and allowing metal to metal contact.
Another recommendation for Glide-Pro. Mine is at least 7 years old and still performing well. It was great right out of the box, no obnoxious break-in as some seem to need AND it is not harmed by any oil spilled during an oil filter change.
