Yes it does miss when 2000 to 2500 in neutral. I think I got the Mechanic pointed in the right direction. A compression test should tell if valve guides are bad I would think. The bike only has 42,000 miles on it. I was sure hoping this had happened to more then just two bikes and someone figured it out.
Checked compression and was fine, both cyl's were within a couple of PSI. Don't remember the numbers, but I think it was 153PSI. Leek down was fine. Has 32K miles. I would think the valve seals are good. Not smoking or using oil. Cleaned the MAP sensor last year. No carbon buildup on intake valves. Not sure how my tuner can twek things. Yes, mine misses in neutral. I hate to keep throwing money and parts at it.
I noticed another post about the "cruse control surging and missing" and it sounds like they are having the same problem.

I put a new S&S motor in mine. New injectors Thundermax new throttlebody and same miss at 2000 to 2500 in 2 gear trying to cruise at 25-30 mph. Thundermax has sent me about 10 tunes- but none solve it
I would hate to take it to the dealer. They would charge an arm and leg and not fix it. Bring it back and we'll try something else and charge you another arm and leg...… Sounds like many have it. you would think someone knows what's wrong. Vacuum leak? How would I check that? FI, all of the intake air has to be accounted for.

Vacuum leaks can occur at the intake manifold where it meets the head. While idling, spray starting fluid (ether) or propane right there and if theres a leak, youll hear a change in the idle rpm. If it is a leak though, its usually just one side and youll see a difference between the color on the spark plug electrodes. Its worth a try though.
Ron Not sure what the breather tubes are never heard of changing them could explain more. I had a intake manifold leak on my 91 EVO that drove me crazy. When the motor warmed up it would seal and run fine then when it was cool you had to put a lot of choke to it to get it to run. That was a easy fix when I finally found it.

I have my bike serviced at a dealer or competent Indy. They will sometimes tell me I need new breather tubes, when they look ok to me. I had a Vulcan 750 that had the carb rebuilt 3 times, before they figured out it is a breather tube problem. A pair is $7.
