Wondering if this fits over the entire stage 1 filter or if this is just a center cap to an existing cover??

If you download the Installation instructions on the link you provided, it says that this replaces the stock trim ring on the existing cover. So no, it is not a complete replacement for the original cover.

 

and that thing is so not cool anymore

i have the fatboy lo i just put the dark custom number 1 air filter insert on my stock air cleaner cover looks preety cool , matches the rest of my dark custom parts.

According to the instructions, It's suppose to be used with the stock cover. It replaces the trim ring, but your application seems to work also. It appears as though you need to err on the side of caution however, when tightening the main center bolt up though without the stiffness of the cover to back it up. It looks like it is stressing your air cleaner element pleats a little?

 

Definitely...someone got a tad agressive w/the torque when tightening. This is probably affecting intake a bit too - might want to get another element & try not to over-tighten next time.
