Default Fork length ,Rake & Trail

I've been doing the math, online calculators by RB Racing and still have some questions about correct fork length, rake & trail. With the frame setting at the height I want and level should I consider the sag from the weight once the frame is completely loaded with motor, trans, rider etc? The rear will obviously be lower once loaded, so if I figure everything when level will it be correct? The set up is with a Avon 200/55VR18 rear tire, MH90-21 front tire, 34* neck rake with 3* raked cups, 3* raked triple trees with 2" offset and neck height is 38" to top center of top cup. After crunching the numbers I get a fork length about 33.5 (34) and trail about 5.5 so I would go with 2" over forks, But when I let the original forks loose from the top tree and slide down through the lower tree and the tire bottoms out I get a measurement of 4" difference from the top of the tree to the top of the fork tubes which would indicate 4" over forks. This is all while the frame is level. Do I go with the calculator or with what I see on the stand? Do I figure in for rear end sag? Or am I overthinking the whole thing?

What did you go with? I have the same thing happening, not sure rbracing calculator knows everything?
