You said the trouble started AFTER the paint job, correct? Keep it simple. Internal combustion engines need fuel, air, and spark to work. Since you make it sound like it worked fine before painting I'm going to ignore any tuning issues.
Fuel:
I agree with the previous poster that you should check fuel lines and connections for cleanliness. Flaking paint can cause weird intermittent problems, especially inside of a tank.
I'd also check fuel filter and fuel pump for proper operation. You should hear the pump prime when you turn on the ignition switch. If the fuel pump isn't working and relying on gravity to feed the fuel from out of the tank, you're going to have a problem.
Air:
Any obstructions into the motor? Is the air cleaner clean, etc.
Spark:
Check your ignition coil, check that the spark plug wires are in the correct spots, check for grounds and loose connectors. Make sure any sensors are plugged in. What do the sparkplugs look like?
Double check that the things that were removed for the paint job were re-installed correctly. My 2 cents.

Help us out, there is a sticker on the frame in the picture , this sticker has a build date on it. When what is the build date? The engine is a Twin Cam 1450 CC engine (with possible internal mods). Has any body checked the fuel connection to ensure it's connected properly? If the tank was off the bike during paint it's possible the gas put in after the paint knocked a lot of rust loose and now your tank is full of rust gas. This needs to cleaned out.

Who cut your floorboard? Weird....that bike is what I call a back yard mechanics dream and or a real mechanics nightmare...
