There are art articles in the forum on how to shim the engine mounts to reduce vibration,try a frame mounted hardtail shovel n you will love your ride.

When I bought my bike it had some weird vibrations as well. Mine was solved by going around the bike and re-tightening all of the accessible bolts back to the proper torque spec. I found a few loose ones. I also adjusted my rear shocks, they were cranked all the way in one direction. Took a little time to get it sorted out but she rides right now and didn't cost me a penny. Start with the cheap and easy and go from there.

Part of the Harley-Davidson owner experience (for me anyway) is getting to know your bike and doing what you need to get it just the way you want it. That includes things like vibration and handling.

Had a buddy that had an 07 Street Glide. Rode great first couple years then all of a sudden developed one hell of a vibration in the engine. It was practically un-rideable. I believe something slipped internally. You could barely keep your feet on the floorboards.
