I ran all my wiring in casings and routed along the frame using dielectric grease at the connections.
yes I also removed the battery and box for streamline routing.
My controller sits under the seat in the well attached to the rear fender. No water problems there.
I have run my tuner for over two years in all weather with no problems.

my advise, make sure the usb port on the pc is facing a direction thats easy to access once installed, that way if you wanna remap or make changes your not ripping it apart again.
On my last bike, I mounted it very secure, then when remapping it was a pain trying to plug in, so I took it all apart and repositioned it.
