Have you called S&S and talked to the tech guys? Maybe they can shed some light on things.

Ok just talked to a tech at S&S. He thinks the front cylinder is high for ez start cams. Mentioned the front exhaust lifter is the last to get oil so I need to verify it's pumped up. Also to double check with a bore scope and verify both pistons are the same- as in it didn't get one HC and one LC. Also pull exhaust and verify the gasket isn't blocking the port or anything like that. I also replaced the TMAP with a known good one and it's still maxing out on temps. Saw 120°c on it yesterday. I also made a similar post in the ignition/efi forums about the tuning issues with this. I'm sure it's all related I just don't know yet if it's mechanical or electrical

Outboard gears are ok what about the inner gears?

Yes I did figure out what the problem was. Been working way too much so haven't updated. Anyway, as stupid as this sounds, it was the exhaust pushrod on the front cylinder. I pulled the tubes up to look at the lifter and saw a collapsed (screwed all the way in) pushrod. Blew my mind as it was not making any abnormal noise except for what sounded like an exhaust leak but could not find a leak. I went around the whole engine with a mechanics stethoscope (and had 3 other friends see if they could hear anything as well) and nothing sounded out of place. I adjusted the pushrod and it ran as it should. IAT was down to a reasonable level as well. A few tuning runs later and the rear intake pushrod did the same thing. Again no noise, looked there first though after the front cylinder did that. Whenever I've seen a pushrod lose it's adjustment it was loud as hell. No question where it was coming from. This one made no extra noise at all. This bike is still being weird as hell but that issue is sorted at least.

You can verify cam timing marks via a degree wheel mounted to the sprocket shaft, and a dial indicator in a lifter.
