If you came off a 1000cc inline 4 on to virtually any Dyna, the vibes could drive you nuts - me I love them!
I was waiting at a gas pump one day on my Wide Glide, and an old biker asked me " do you know why that shakes the way it does? "
I said "why?"
He said " because it's a real motorcycle. "

mine is a 13 Fat Bob, and i have a horrible rough vibration right around 2900-3500ish. I recently moved to CA and am riding about 100mile round trip to/from work. Its mostly noticeable in 5th gear, around 70-75mph.( also where i spend most of the ride) Its so bad it'll knock my feet off the pegs or rattle my head so bad i cant see.
The worst part is most of my ride is up/down the mountain and thats just about the speed you have to do to not be run over by the cagers. So im constantly speeding up/slowing to stay out of it and move around traffic. You can notice it a little bit in 3rd/4th and 6th, but its not nearly as bad, at least for 3rd/4th. I have only taken it to 85/90 ( same rpm for 6th) a few times and its there too, but at that speed with my size its not a pleasant experience. I feel like a Drag Car Parachute at that point.

After riding a few hundred rubber mounted Harleys, I discovered that the "looser" mounts transmit less shaking energy to the frame. This makes for a smoother ride. A simple fix may be a simple engine mount change. Something to think about...

Which mounts are looser and tighter?
My 09 FXD vibrates much more than my brothers 06 Steet Bob so I know less is possible.

For those of you that want to measure vibes..

The velocity measurement looks to be the most consistent.

Mine can change from just a buzz through the pegs to shake so bad my vision is blurry from one ride to the next. Makes me so mad, if I can't fix it soon it's getting sold.
No tach, but it's at highway speeds, so around 3 grand 4th 5th 6th don't matter.

This sounds like the same issue i have. This is my third Harley with a 103 and its the only Dyna, and only one that has this terrible vibration issue.

I always associated it with lugging range. The Dyna chooses the rider, not the other way around.
