Depends on the charger. Fast chargers will heat up the phone battery a bit, so no getting around that. The Battery Tender unit is one of those and I think is rated at 2.1A. The phone will take longer to charge on lower output units, but won't heat up the battery. Also, using the phone will heat up the battery, so with charging and using the phone at the same time, yes it'll get a little warm.

I run with my phone plugged in to the charger all this time while listening to music or for navigation in the truck and never had a single issue with heat. No the bike but that shouldn't matter in the least as long as the phone battery is healthy.

As long as it's not left for months at a time with the bike not started/running you shouldn't have any real issue.

Another thing to consider is the age of the phone. The newer the phone the more sophisticated the on board charger is going to be. My Galaxy S7 is designed to fast charge the battery quite quickly (2 hours or less from 0-100%) and has built in circuitry/software to minimize battery heat.

I have one and once I left it in and didn't connect my charger for a week and my battery was dead. If your bike is going to sit for more than a couple of days you will definitely need to unplug it.

I had two on my FLHX, one for phone and the other for the Garmin. The connectors were fused and went directly to the battery, didn't see one with the connector for the acc plug under the seat. I had my S3 phone on all the time with no overheating. There were times I would leave it plugged in at a stop, but they were unplugged if the bike was going to sit for a few days. Never had a problem.
