What size is the engine? The super E is a good carb. 45mm mikuni is for larger engines ( over 100ci I think)
If your motor is 80 inch you may be better with the 42 if your dead set on replacing the super E.
its your money but I wouldn't change just for the sake of doing.

Changing plugs because they are fouled?
Whats your jetting?
The super E is an easy to adjust carb. The mikuni is a little more complicated but the 42 would be better suited to the 80 inch motor. You will have to replace the manifold along with it or get an adapter if they have one.
The super E has a pilot jet, main jet and fuel screw.
Mikuni has pilot, main, needle and air mixture. It will give smooth response but may not feel as agressive as the super E.
I have one of each on different bikes. Like them both but perfer the simplicity of the super E.
Hope this helps your decision, but lets see whats up with the plugs first.

Just realized you wanted to know about other parts.
You will need a manifold, possibly air cleaner depending on what you have now, choke cable maybe.
Since you are messing with fuel an new fuel line, and or filter and possibly the throttle cable.
When you replace one thing it needs its parts and whatever other deficiencies you find around it.
Check the S&S website for tuning instructions and look at mikunis web instructions too.

I have an S&S carb on my bike and use the choke routinely for cold starting, so they are telling you nonsense. You can either tackle them to do the job properly, or find a better shop.

I should add that I had my bike dyno tuned by an S&S specialist.

Ok, so You have a tune issue. The super E runs mainly on the intermediate jet ( aka pilot) the main jet kicks in at closer to wot. Sounds like they changed the intermediate jet and its too big now. Its the harder to get to jet needing the bowel removed. The choke is actually an enricher so if you dint need to use it you already have a rich mixture for sure.
Good luck with the shop of finding a new one.

thanks scarydog yes i think there was some thing wrong with it because when its on the jiffie stand it will not idle right but stand it up idle fine so your saying to go down on the intermediate jet then.

Sounds like the float may not be adjusted correctly. Or the needle and seat is sticking.
