Unhappy shorting in the rain?

On the last two rides that I've encountered rain, my '05 FXDC has died while going down the highway. It acts just like I need to switch it to reserve but it has plenty of gas. I am forced to coast to the side of the road. After ten minutes or so, It starts. It runs rough for a few miles and then seems to be ok. Does anybody have any suggestions on what this could be or better yet, has anyone had this same problem and already solved it?

is it carb or EFI with a tuner like a power commander. Other wise if carb or EFI i would check all the connections under the seat and by the fuse panel and coat everything with dielectric grease to keep the water out.

Especially grease up the ECM connector

Since its carbed I would bet battery connections loose or corroded

Do you have a open to the elements air filter? Was it a heavy rain or a light rain?

If you have a open element air filter to the rain and was a heavy rain the AFR will suffer and can cause it to act like it is running out of fuel and die. EFI handles it better then carbs due to barometric sensors and closed loop efi do better yet since they monitor the exhaust output. Going by your brief description I would think a cover or a rain sock over your air filter would fix your running issues in the rain.
Unless your electrical is going out. But you didn't list anything to determine if electrical or other. So my first thought is what I wrote above. since after a short wait it starts and works itself out running down the road.

Put some di-electric grease on the plug wires both ends, use a Q-tip. And check the plug end of the Crank Position Sensor. The little black sensor by the oil filter. Clean the plug, if its dirty, and water proof it also.
