Default Resetting the throttle on PC III

What is the correct method of resetting the throttle? Do you reset with the engine running at a warmed up idle or engine off and powering the PC III with a 9-volt battery.

i do mine warmed up, not running , connected to a 9volt.. go to the throttle calibration part of the software... close your throttle completely and hit reset... then open completely then back to closed... done

Does the ignition need to be turned on at all?

You can turn the ignition on, then you don't need the 9 volt batery.

So if I'm reading and thinking correctly as long as the bike is warmed up this can be done with either it running or off.

You do that procedure with the power turned on but the bike not running. Warm or cold it's doesn't matter. You need power to the PCIII, whence turning the bike on (but not running).
