Won't restart when engine is hot
After riding for 45 minutes or so, the engine won't restart after I turn it off. Once when I went into a store and once when I stopped for gas. When engine cools (More than 1 hour).
Sorry, I didn’t see this part of your question earlier. The only modification that I’m aware of is straight pipes. Other than that, it does have a front faring which is aftermarket and some other electronics (radio and lighting) but I don’t think that they are causing this problem. I bought this bike in May and this is the first problem I’ve had with it, I have been riding an average of 100-150 miles a week since I bought it.
A lot of things could be causing your issue but try this. If it's hot out and the bike is hot, rev the engine good, then as the motor get close to idle hit the kill switch. This will burn any fuel and exhaust any hot air in the cylinders that can cause a compression lock. If this doesn't help, check your coil, plug wires, etc...
Could be the main circuit breaker; very common in the early models with high miles. MCB loses rating efficiency over time. Easy DIY fix, not expesive, remove and replace. Could be that lugs are loose and/or just need cleaning and tightening. On my '02 FLHT, the MCV is located under the seat.
Check your starter amp draw, if you don't have an amp gauge: Turn your head light on & hit the starter when hot if your light dims dramatically your starter is pulling too many amps preventing starting. When engine cools there is less amps as ambient temps are proportional to amp draw especially when starter is old. Also compare headlight dimming when starting cold & hot to prove theory.
Also poor electrical connections/battery terminals can produce same experiences. I'd clean all connections before performing above test eliminating other possibilities.

I just want to throw additional info out there... The bike "wants" to start, and both times it happened, I actually drove about 5 feet before it shut down and wouldn't restart. If the bike were carbureted, I would say it acted like it was flooded...
I will use all suggestions given already and would appreciate any other ideas (especially after giving the additional info).
I have the same problem. 08 Road King, after riding an hour or so, bike will not start until it sits for at least an hour.
It'll crank until the battery drains, it has plenty of spark, I can hear the fuel pump come on but it will not fire at all until it cools down then fires up with no problem.
