Default Not firing up

So I'm not a complete moron but also not a mechanic. I replaced the front plug wire and installed a new set of stock plugs. (My tuner told me the front wire was cracked and causing a slight misfire on his dyno.) Front plug wire is a pain to get to under the tank as you all know. I slightly lifted the tank and put a towel under it to keep it up while I replaced the wire. Put it all back together and while tightening down the tank I accidentally pinched the fuel pump relay wires (I think that is what that group of wires is called), specifically the orange wire in that group. It was not completely cut in half and still seemed to have all the wires in tact, just pinched and tore the black sleeve. I ordered a new one from Harley but it's going to take a while to get here. Long story short, bike is turning over but not firing up. When hitting run, the fuel pump sounds different than it did before. I checked gap in plugs, put the old plugs and wire back on, made sure plug wire was connected to both ends properly, made sure orange wire was connected good enough for now and wrapped electrical tape around it and still no starting. Turns over but just isn't catching or firing up. I'm at a loss and frustrated. Ordered the new wires that run down under the console but again, over a week to get to the dealership. So since I have to wait, I'm looking for pointers in case I missed anything. Anyone else have any ideas of anything I should check? May as well order everything I may need.

Fuel hose is connected properly. I did notice that the low permeation fuel line is not connected to anything. Is it supposed to be connected to anything or does this just go out to the atmosphere?
