Rear ABS
2014 HD Electra Glide limited.. I went from stock bars to 12in apes.. got everything back together now when I'm coming to a stop feels like my rear ABS is trying to kick in.. I say that bc I squeeze the front brake and it's fine, I push the brake pedal and I can feel a pulsing feeling in my foot... What should I look for to fix this problem???

Are you sure it's the ABS or could it be a warped rear brake rotor....?

honestly it feels like something is hitting my foot when I press the pedal.. only does it on the rear and not the front brake.. after I use what gears I need to slow down I pull in the clutch and apply the brake and that's when I can feel the pulsing of the pedal..

Check both sides of the rotor for any build up of brake pad build up. I find this to be the case more than a warped rotor.
You don't say how many miles but stock pads are pretty soft and aggressive. By the end of the life on second set, rotors are at minimum thickness and may not be very parallel in thickness.
That make the pedal bump in and out and bike pulse at slow speed slowing down. Sometimes, that wear gums up from brake dust in patches.
Hitting the rotor with a sheet of 100 emory cloth will help but you also should check rotor thickness with a micrometer. Minimum thickness is stamped on there.

2. Did you do it in accordance with the H-D Service Manual?
3. I am pretty sure your ABS is the reflex linked system so it may be working correctly and trying to put some stopping pressure on the front brake system at the same time as the front system.
4. When was the last time the entire system was flushed and serviced functioning the ABS unit with the H-D Digital Tech or similar equipment?
5. You may have air in the front system affecting the rear as the systems are linked.
NOTE:

Do due diligence, research and have a H-D Field Service Manual before working on your bike.
You will probably have many opinions and suggestions presented; make sure you research the person providing the helpful information as there are some who provide good information that is useful and some who speak out of other orifices with gibberish. You will figure out this quickly.

When the abs kicks in it's a distinct feel.
Saw this suggested at one time.
Pull the right side cover
Get a passenger and test ride it.
Let them touch the ABS unit and see if they feel the pump when kicks in.
As to address what might be happening. Do you have access to a scanner.
Use the scanner to ck the signal from the wheel speed sensors for correct changes in speed.
If not begin by looking for damage to sensor and wiring
