System problem since upgrade
My current setup:

BT4180
JL 280/4 bridged to power the lids installed in the fairing
BT 7.1 pros in the fairing
Alpine SPR-60 in the tour pack
Pioneer TS-6900 in the lids
Originally the tour pack and lids were running in parallel. I have since added a JL amp to power the pioneers and now the rear of the system sounds good/great even. However, the speakers in the fairing now sound like they have no highs and even the lows sound muffled. I’ve checked with wiring and everything seems to be installed correctly. What could be the problem with the fairing speakers? Is it because of lack of air flow with both amps? I've also tweaked the x998 to no avail.
Since the JL amp is so big for the fairing, I’ve ordered a NVX MVPA 4 channel amp to power the lids.
Should I replace the BT 4180.14? Should I replace the 7.1 pros?

You have 3 sets preout. You use 2 of them. Y split the front to the 4180, and dedicate the rear to the 4180. That is the simplest way to do it. Trying to keep front and rear isolated here is possible but you will likely never have a need to fade anyway.
Just Y split the front output to the 4180 and rear feed direct to the JL. You can run the sub output in all pass and use the crossover on the JL if you would like, just have to change some settings. The top set are rear, middle front, lower are sub.
My current config in the head unit is

Middle one side is the fairing, other side is the tour pack.
Sub is empty.

when you are y split to the 4180 keep the left and right as they should be. So don't run the red( right) to just the front side of the 4180, put one to front and one to rear. Same with the white(left). I would go into the head unit and make sure the front xover is hp 80hz 12db for a start.
As Matt said, don't use your right channel for the front and your left channel for the rear pods. Take the top set (front) and go directly to the channel on the 4180 powering your front speakers. Then the middle set (rear), you have to use a y-connector, pull a right and a left to the 4180, and then a right and a left to the JL. You may need another set of y-connectors to fill all 4 of the rcas of the JL but I'm not sure how that amp works.
