Are you using RCA patch cables for the low level signal? I ask because that amp is really meant for speaker level inputs (I have one myself). The issue is your head unit has a built in amp so I don't think you should use them. I just remembered that it has 5v preamp outputs so you may be able to use the low level outputs OK with the amp.
I had a similar noise issue with my setup. Try disconnecting the RCA patch cables going to the amp and see if it pops when you turn the head unit on and off. Also check to see if the ignition noise is still present. If it goes away you may just need a ground loop isolator on each set of RCA preamp outputs coming out of your head unit. I used a pair of PAC SNI-1 isolators and they solved my problem. That pop was loud too!
One thing I forgot to mention that is important to verify is that your power and ground wires going to the amp run straight to the battery. If you ground the amp somewhere else that can cause whine.
Mike makes a good point. In the old days of car audio a guy once told me to use what he called a "star ground" system. He said to ground each component where it seemed proper and then run another wire connecting each ground point to the others. That way hopefully everything would be at the same potential to the 12v source which should eliminate a lot of ignition whine.
Let me know what you find....i am having similar issue with my 2018 RG CVO...when bike turns off there is a loud pop...i have a aftermarket Pioneer double din head unit.
