the stock coil is under the square cover just behind the seat on the left side of the bike.
It wasn't to bad to route the wires. The weather pack connectors that come with the kit are a little bulky but I made it work. I pulled that tank to make this and the triple tree swap I'm doing easier. Basically, one weather pack connector is tucked behind the coil and then the wiring runs straight up to the frame backbone and then down the frame. The other weather pack connector is back where the factory coil was and tucked behind the fuse panel. It came out clean and you can't even see the wiring. I'll snap some better pics later.

This is on my to do list. The pic you posted is the best pic I've seen of this mod. I'm going to trim the bracket down a bit to try and make it hide more. Moving the coil shows how crappy the motor mount looks though. Guess I'll have to change that too!
