If your primary has a pipe thread drain plug then with 4 or 5 wraps of teflon tape it should stick out about 1/8". If your drain plug has an O-ring then it will be flush or very close to it.

for the plug to go all the way through sound like the P.O. goofed up the threads several times and straight wall tapped it not knowing the difference....
