Default Engine sputter/skipping 100 miles into a ride - ideas?

I have a 2006 Lowrider with the 88 cubic inch engine with just over 12K miles on it. Stock engine and pipes. Virtually every time I ride 100 to 110 miles straight, the engine starts cutting out a little bit at all RPM levels. My first thought was sludge in the tank but even when I run the tank down low enough for the fuel warning light to come on it doesn't skip unless I have been on the road for a while.

Also, this may be related or perhaps not, but my trottle seems to stick above the normal 1K RPM about the same time the bike starts running rough.

Any ideas what this might be? I appreciate your thoughts . . . .
