Cool engine noises

I've got an 03 flhtcui, that the previous owner flowed the heads, installed 95in kit, air cleaner, and some cams. Not sure on the size of cams. It had a PCIII. Everything was great. I decided to put a D&D 2into1 pipe and a thundermax auto-tune. Bike is more torquey, more responsive, totally different bike. Although, now there is alot more engine noises. The noises were'nt there or they were'nt noticable prior. Taking the bike back to the mechanic so he can adjust the pirameters in the tuner. Also to hear the noises. Has anybody had something like this go on with their bike? Any advise would be appreciated. I'll let you know what my mechanic says and does.

What type/weight oil? Is the engine running hotter? Does it rev quicker?

I put castrol syntec 20w50 in at last oil change. It also is running a little cooler than before the auto tuner, and definitely is more responsive. I dont really know if it is revving any quicker, seems so. I rode it on the bikers for babies run yesterday and I had some embarrasing backfires here and there while just cruising. The motor just seems alot noisier since the pipe and tuner. Almost sounds like slop in primary chain, or cam gears. I can't tell which side its coming from. Maybe both... I guess

Check the heat shields, pushrod adjustment, as well as your primary chain, as you have mentioned, for starters.
If there is a ton of lifter noise even after checking them............well, that's another story.

I would dump the synth multi-grade, try some Valvoline Racing or Torco straight wt dino and see if it quiets down any.

Mechanic said that my motor has always been a bit loud mechanically. Turns out he did the all the motor work to the bike when the previous owner bought it new. I'll try going with a different oil. I also have a small oil leak with in the inner primary. I'll check the chain and such when I get to the leak. As for the backfiring here and there while riding last sunday, I had an internal feul leak. Didn't realize that low feul pressure would cause it to backfire. Thanks for the input.
