Does your head unit have a detachable faceplate? That beep could be a signal for you to remove the faceplate after the power is off.

It beeps when you're driving if you have the 'beep' activated, because the AVC, (automatic volume control) adjusts with your speed. Turn the beep OFF and that will stop. It will always beep 3 times when you turn the bike off - warning you to remove the face-plate. Make sure the unit itself is attached securely - if it's loose and bouncing around, the CD's will skip.
