I started hearing a whirling type of noise in all gears and in neutral with or without the clutch lever pulled in coming from the primary side, was hoping it was the clutch bearing only but had no such luck.
One thing I would like to mention and I am sure most guys who do their own maintenance already know is, always check the primary chain tension when changing out the fluid even on 07 and later models with the self adjusting chains as they have a tendency to over tighten and cause bearing failure.

I've had this noise for over a year and it has recently gotten worse. I'm taking it into the shop tomorrow for a test ride by a respected tech. Same symptoms as yours, and I suspect the mainshaft bearing on the primary side.
Which bearings died on your bike? If the mainshaft was making the noise, should that affect the tranny bearings? It's on the primary side at the front belt pulley, right?

I do not know if the primary shaft or clutch bearings caused the failure of the transmission bearings on my bike but when coming back from Alaska the last 1000 or so miles my buddies 08 Road glide started making the whirling sound from his primary and by the time we got home the thing sounded like it was going to blow up. He had 48,000 miles on it. Took it to the dealership, they replaced the clutch and primary shaft bearings under warranty. The transmission bearings were not affected at all, the bike runs great now.
07 EG Classic, 40,000 kms Trans has started making a growling noise in all gears and neutral with clutch engaged. Noise stops as soon as the tranny stops spinning. Haven't taken it to the dealer due to the distance yet but have an appointment. Have extended warranty so will let you know how it all works out.
That sounds as though it would be an inner primary bearing. If that is the case then your transmission should be OK. The inner primary bearing is mounted in the inner primary case right behind the clutch basket.
2008 Streetglide took it in at 69,000 miles because the bike was making a grinding noise when starting, I just thought it was the compensating sprocket like I've been reading on this board.
Two of the bearings in the transmission main bearing were completly gone, well not completely there was lots of metal laying in the bottom of the transmission.
Transmission was completly rebuilt under extended warranty.
I perform my own maintenance on my bikes and have used only Harley brand Transmission/Primary lube. The last two times when I changed the trans oil I found minor metal debris on the drain plug magnet.
I have over 92,000 miles on my 2003 RoadKing and have never found any metal on the drain plug.
