Default Rinehart Pipes less their baffles

I have the 4" Rinehart pipes on my Scoot. I removed the Baffles yesterday just to see how it would sound. I have the TFI on my 09 Ultra, is there any reason (mechanical) I should not do this? Just wanting to be sure it is OK to do this before I ride it too far. It seemed to perform OK, although right at first it seemed to cough a bit, but then seemed to ride OK. I wonder if the TFI adjusted or is it capable of doing that? THX
