ah, hang on I see what you are asking - autotune only overwrites cells that it learned during that session. So that 1250/10% cell was updated in your second session, but wasn't changed anymore during your third session.
Couple of tips
Put some tape on your throttle and handlebar clamp and mark the percentages so that you can hit a particular column on the screen easier ...a bit of practice and it gets real easy.
You can use the brake to hold the bike at 1500 1750 and 2000 to get higher throttle openings at those revs - but just a couple of go's each time and then let it cool down for a bit or you will overheat that rear disc and it will go blue (like I did )

Guys thanks again for all the tips and tricks and putting up with my questions. I apologize for the headaches that I may be causing but all this really interest me. Maybe others that have concerns will get good info from this by finding this post. Not unless V&H is nailed to the wall directly by EPA. Anyone know how to backup fp3 tunes? Got me wondering if fp3 dies how I can save what I have auto tuned (multiple tune files).

"If the FP3 fails and a new one is installed, it will use the current ECM calibration as if it was stock in your Slot 0. However, we will still have your original stock map in our server and would be able to reset your Slot 0 to the true original, (if need be). To save the maps you currently have, you can hit the upload button while it is flashed in the bike. That will save them to the server"
