Trick is to head off the problem before it begins. The stock pads deposit brake dust...difficult to get to and you have to keep on top of it before it screws up the wheels. Lyndall pads solve the problem.

I recently made the mistake of cleaning the wheels on my fatboy with a wheel cleaner purchased from Walmart. The wheel cleaner oxidized my wheels and I honestly thought they were ruined. I tried just about everything including the mothers cleaners, fortunately I ended up purchasing a product at a motorcycle expo called Master Formula, you've probably seen these guys at shows cleaning coins etc. This stuff is amazing! They make a metal gloss (cleaning) and a sealer gloss (protective film). Check em out at http://www.master-formula.com/ . Took a little elbow grease but my wheels now look better than ever.
