What am I doing Wrong???
Well, I put on some SEII slip-ons and I can't get them to line up. Plus the tip of the bottom pipe hits the top pipe. Any ideas or suggestions? I tried pulling the top pipe out further but it didn't help.

Are those pipes made before 2006 and your putting them on a 2006 bike maybe?

Nope...she is on all the way. When I put them on loose they line up but as soon as I tighten them they get all out of whack.
Try loosening the bracket that holds the two pipes together in the rear, loosen up the pipes on the header pipes, line everything up and tighten the header pipe clamps first. The bolts on the bracket on the rear are in slots and are somewhat moveable. You may be able to tighten the back bracket without the pipes moving after you have tightend them upon the header pipes first... LOL. Maybe a BFH will be in order.
From looking at the picture from behind the bike it looks like you need to loosen the muffler clamps and the support bracket and rotate the mufflers clockwise. That should give you about a 1/4" gap in between the two mufflers.

You may have to loosen the headers at the engine to get the correct angle. If you do loosen them you need to replace the gaskets because they are a one time crush gasket. If you get new gaskets get the SE performance crush gaskets (better air flow). My $.02. Plus don't forget to torque the headers back on correctly onto the engine.
I just had some put on by the dealer and they are exactly like that, touching. I didn't pay for them as they are a temp fix because of my v&h bigshots are backordered and I needed some volume for the MB rally. Amazing what they'll do when you complain like hell.
Thanks for the suggestions. I making the bolts more paralell to the ground but still same result. Every time I tighten up the cross bar it makes the one pipe got crooked and the other one touches it. Guess I will have to get another set...
