Mine did that one day - 2 times.It was the ground strap connection to the frame just in front of the battery. It had powder coating between the connection. Cleaned it to bare metal, reconnected it and 2 1/2 years later still OK.

Now the -clutch assembly area is growling bad when I let the clutch out- just from ride to the next. 8,500 old man miles and here we go.

I think it was this thread:

At reply #6 FXD2003Rider mentions a circuit breaker that will kick out for 5 seconds then come back on when there's an electrical fault. I guess I internalized it as a thermal cutoff. Sounds like Mud has you on the right track though. I'd take his advice over mine any day.

Simple things first, then brain surgery.
This one gets my vote. Especially from the symptoms described.

OldEd;

I did a little sleuthing and see you have an '06...I'd bet a dollar to a donut that your "clutch" noise is your IPB going (gone!) out, a KNOWN '06 Dyna issue! Does it sound like a spinning steel rollerskate wheel when idling with the clutch out, that sound rolling to a stop when you pull the clutch in, and spooling up again when you release the clutch lever? If so, search and read my "Finally, Good News..." thread (from May of this year) before you do ANYTHING else. PM me if this sounds like your situation, and if you need further guidance.
