Value: Super Glide vs. Super Glide Custom
As some one that bought the regular SG I will tell you the Custom is easily worth the 1k more. I wish I had did a little more research at the time but I was new to Harleys and on a bright side I have had alot of fun transforming mine.
I have way to much money in it and I wouldnt even want to think about what I would have in it if there was any labor but I have done all my own work.
The chrome motor package alone runs around $600 and if you cant install it yourself you are already over the 1k. While I do like the speedo on the bars there just isnt alot of good looking options like I thought there would be when I bought it.
I do prefer the mag wheels of the SG over spokes though.
Now if you dont like chrome then this evens the value a little.

take a hard look at the bikes before you buy.
Really make a list of the things you like and priortize those in order of how hard/expensive they are to change.
such as:
engine color
wide rear or front tires
rear fender/tank styles
yes..that bar mounted speedo can be done cheap, but you will work at it.
do you want that vibrating engine or the smoothness of the softails?
do you want that fatboy front end? If so, don't buy a dyna and then convert it. Yes it can be done, has been done, and will be done many more times, but unless you just get a bargain on a dyna, I wouldn't go into it with the intent of converting.
Is rake angle important to you, etc. etc...
things like grips, pegs, handlebars, even seats are not hard to change...they can get pricey but not as much as the other stuff.
So really make a list and then decide.
but, back to your original post lol... I would chose the custom if I were going with a super glide again. Like BBerck says, it's kinda fun makin em your own, but if choose the bigger items up front like i mentioned it will save you time and money.

Yes, the SGC is a better value, if you plan on two-up riding and/or like chrome.
Two of the features of the SG that won me over were the cast wheels and the bar mounted speedo. Wearing a fullface helmet makes the tank mounted speedo inconvenient.

I think it depends on the extras on the bike,if they are things you want anyway,if they aren't,and you'll be doing your own customizing,it might just be extras you'll be taking off.
I've changed a lot on my 02 Superglide that I never thought I'd be changing or replacing when I bought it.
So i guess it depends on which of the extras are things you'd buy and put on the FXD,I'd make a list of things the custom has that you actually want,then *** up the cost of those as accessories from the HD accessories catalogue.
In my case,I should have just bought a frame and drive train.

Depends on what you like. Yes, there's $1k worth of extras on the SGC, but if they don't float your boat, they're worth nothing.
Personally I prefer cast wheels but if you like laced, great! Bet you could easily swap your cast for someone's laced even steven. If that's the only thing on the SGC you prefer, try that route and save a grand.

There are a lot of good points given here and it all comes down to what you like. If you have any doubts between the two get the more expensive one because it will cost a lot more to upgrade the FXD afterward to look like the custom. I bought the FXD because I liked having a plain canvas to work with and it had everything I wanted at the time and nothing I didn't. I've had my bike a year now and I don't regret the decision I made.
I bought the '08 FXDC mostly because I didn't like the black engine cases of the other Dynas and I didn't want the bar mounted gauges of the FXD. I really wanted the Lowrider but with a bar swap and the highway pegs you're pretty close. I think the FXDC is the best looking Dyna, at least in black, though mine doesn't look a lot like it did originally now. Like someone earlier said, they're all customs eventually. The only thing I don't like about it is the wire wheels, a pain to clean and tubes should be reserved for dirt bikes. But they do look cool.
If you absolutely want a tank mounted speedo, you probably need the FXDC. With a full face helmet, I can easily see the handlebar mounted speedo on my FXD. If you plan to chrome it out, then FXDC is ahead as well. I've added some chrome, but I didn't want the complete chrome.
I will say though that I like the stock handlebar of the FXD and the fugly(as others call it) tallboy seat.
