I like the two up seat too. They are handy for packing up and heading out, plus I think they're pretty darn comfortable. which V&H pipes are the short shots?
Could go with a bullet-style headlight, like the Adjure:

And you could add some American Wire wheels, or a design like the Gem, Slingblade or Shredder from Xtreme Machine.

Take your time about making the changes. If you make too many changes all it once, suddenly the bike doesn't loook good to you and you take stuff off. Get a lawn chair and a beer. Sit next to the bike and just look at it. Let your mind wander and you'll get some ideas.
Don't be afraid to make small parts yourself. Even small brackets will make a big change.
Take some of those chrome covers (battery, electric, coil) and add an accent piece. A Harley emblem, a military emblem, your union badge, whatever you like.
Powdercoat some of your chrome with translucent yellow.
Paint highlights on some of the covers with yellow or black paint - the eyes of the skull, the bolts heads, etc.
Add yellow pinstriping to parts like the belt covers.
Lights are always a draw to the eyes, so making small changes there are worthwhile.
Here's a simple example. I used a cheap chrome lay down license plate bracket and frame from J&P. I made some simple brackets to move the tail lights. I powdercoated it all in translucent red. Whole thing cost me less than $40, including shipping. Took me less than a day in the garage.

Yeah, I am going to take it slow.
The first things I want to do is smaller lights/ front and rear turns sigs.
and the tank lift. Those I hope to do soon, was supposed to have the tank lift already but, just keep putting it off. Gotta shop not too far from here that sells the smaller sig lights, about $60 a pair and the tank lift is like $60 as well, pretty good price that will change the look a ton.

a nice exhaust would be the crowning touch.
