Does each cylinder have to plugged into a particular hole in the coil?

I was looking at mine last night, and I noticed I have them reversed according to the wiring diagram.....

No, it's waste spark (OEM). Both plugs fire at the same time, twice per cycle, so it doesn't matter which goes to which.

Only a single fire coil matters where the plug wires go.
