The last 3 times I had the bike out, I noticed what looks like a check engine light comes on after starting, stays on for 3-5 seconds, then goes out. The bike runs fine, so any guess's whats going on?.,,,

The check engine light cycles on for a few seconds any time the ignition switch is turned on. Just booting up & self testing. Do you mean after actually starting it up or just turning the ignition on?

Year and model would also help.

Check your error codes (Google can teach you how). It sounds like you might have something to look at.

If there were to be any cause for any real worry, the CEL would come on and stay on.

It means there are stored codes, as mentioned by dawg. Check them out and see if there is any needed action.

Dammit, finally got out for a quick ride & mine is doing it too! I'm sure its from the TBW acting up a few weeks ago. Was outside in the rain in Colorado for two full days. Hate Colorado, get dumped on every time I'm up there despite my in-laws telling me how dry it always is. My AZ bike does NOT like water?!!
She's been fine since I returned but still not fully trusting it. Don't really wanna start messing with all the wiring. Been ok since I disconnected & reconnected the TPS.
