Cost to replace an ECM
An S&S E will outperform oem/FI any day of the week and with a lot less chances of another issue...... And if you make changes to your motor a quick change of the jets and your on your way......

Wow, lot of really good info, I appreciate it! I went in to talk to the mechanics today and they pretty much echoed what you guys are saying. After some deliberation, I'm going with the new fuel pump / new ECM. I'm a little concerned because I have the same "firing on one cylinder" issue. Manual says to replace ECM, but I'm waiting for that to not work... Then I'll go with the conversion. But hopefully the ECM solves the problem. Thanks again for the feedback!!

Firing on one cylinder does not immediately relate to a new fuel pump and ECM.
Your bike is an M & M fuel injected bike.
Most Harley dealers have younger techs that do not have experience with M & M fuel injection...they understand Delphi which came later.
That could cause someone without experience to change parts for no reason.
For example i believe it was in 1999 that fuel injector wires were tight from the factory, the wire strands broke inside of the insulation.
Those broken wire strands caused a lack of injector pulse.
Note: the entire wire was not broken but instead some strands in the wire.
Almost all strands except for one or two so a continuity tester would "pass" the item but it was bad.
There was also a bracket for the "tilt sensor" the safety shut-off when bike falls on its side that was defective also...caused bike to shut down.
Seems like some information is missing.

So the reason for the extra-high quote came from two reasons; 1. I think they were ball parking over the phone and when I went into the shop yesterday, I saw the prices of each part and it worked out to much lower than $1500. 2. And more importantly (IMHO), I gave them the idea that I didn't want to sink too much money or effort into the bike, so if they convinced me to just give up on it, they could buy it from me for parts, fix it for cheap, and sell it for around the $8000 KBB retail value. Again, that's just in my opinion.
Symptoms leading me to change the fuel pump: the original fuel pump wasn't building up any pressure. In hindsight, I realize that it could have been any number of things (wiring harness, relay, fuses, etc.) I got the bike running after changing out the fuel pump, but only for about a day. Then I was right back to only hearing a weak gurgle when I started the bike up. Current symptoms, after changing out the entire fuel injection system, is that I'm only getting fuel to one cylinder. The factory manual flow chart does indicate that it's time to replace the ECM, but I'm a little worried that it's not going to fix the problem. Time will tell.
As for the bike's condition (minus the whole "not running thing"). It's not in bad shape, been garage kept. I bought it about two years ago for $5200. Put some work into it and took decent care of it (56,000 miles). As for the makeshift sissy bar, the original owner spot welded two small pegs on the saddle bag mount. Then there's an inverted U shaped pipe that slides over the pegs. I put a leather backrest pad on the U and when my wife rides (which is rare) I toss the U over the pegs and viola, sissy bar. Regarding the highway pegs, I got some $35 pegs off amazon. They attach to my engine guards and do literally the same thing that a $200 pair would cost from HD. Sure I'm quite stingy and miserly. But hey, it's like my dad always said, "a fool and his money are soon parted". Maybe after this failed project, I'll go to a Kawasaki dealer and check out some Vulcans...

With labor being the variable, I'm looking at $1100 for all the work that's been / being done (including a towing fee). Believe me, I'm not thrilled by the situation. If there was another available course of action, believe me, I'd take it. I called to some other shops in the area, but no one was willing to do this scope of work on a Harley. Based on your expertise, what would you suggest? I'm open for ideas and I appreciate the suggestions I've gotten so far.
If you do let them replace the ECM, ask them if the HD 42000012A ECM is available. This ECM was offered by Harley as a replacement for your stock MM ECM, but it is actually the S&S VFI ECM rebadged with the Harley logo. This ECM would let you download the S&S Super Tuner software (free on the S&S website) and tune the bike yourself for future mods.
