Yeah, that loose head bolt / torqued intake thing is totally erroneous, but that was answered already.
Yeah it seems like I do, still more tinkering to get it dialed. Today, while riding to work I noticed it was idling at stops really low and getting a ton of decel pop. I turned the air/fuel mixture screw out another half turn and that seemed to help. I think I'm a bit over 3 turns out so I'm wondering if maybe bumping up the jets might be in order.
I should have the PC link for the TC88 soon too, so I hope to fix that U1016 code. Speedo isn't reading right and I keep losing my trip counter every time I turn off the bike (resets to zero).
Also, it didn't throw a code again for the crank position sensor today, so it looks like cleaning it helped. I'm replacing it anyway, figuring it might be on it's way out.
Almost there! Weather permitting, I'll install the new Energy one clutch pack this coming weekend.

Confirmed: I have an intake manifold air leak. Was running the bike and sprayed just a little shot of carb cleaner on the manifold joint; RPMs went up.
So I'm tearing into it; installing the rocker lockouts while I'm at it (actually already did the rear, they go in super easy). Should have new manifold gaskets by Friday.

Make sure you're not getting overspray into the back of the air cleaner, that can make you think you have an intake leak and you don't. Of course it's easy to have an intake leak as tricky as it is to get the manifold torqued just right.

Thanks TStephen, I believe I did not follow the correct torque procedure on the manifold and used the old gaskets, hence the leak. There is a noticeable gap difference on each side of the manifold which lead me to testing it. I was pretty careful about focusing the spray on the manifold, so I hope I'm right:
