Is it normal to have a oily residue in the manifold? The crank case is vented separately from the intake and has been ever since the aluminum manifold was installed.

This can be a symptom of oil either bypassing the rings or valve seal failure. A friend had this happen on the dyno. What they found was the rings lined up on the rear cylinder in a brand new assembled 120" Twin Cam. They staggered the rings as it was when assembled and the problem went away and they continued to tune. Its very rare to have the rings line up, but it happens. Yes the rings do rotate around the piston, not fast but they do move.
That's why many 2 stroke motors use pins in the pistons ring grove to keep the ring from rotating. The rings tend to get caught in a port if they're not held in position.
It might, but it may not cause a compression sealing problem that's really noticeable. I know that would be the first thing I'd also look at. Also in theory they will become unaligned as the motor runs. I think it's a fluke when they line up, and it's not imposable they stay lined up until they're not.
If you have access to a bore scope it wouldn't hurt to take a look in the cylinders just to see if there may happen to be an issue of a scarred cylinder bore. Not meaning the normal scuffs we see in them, but any actual damage. It's just another quick look at things that doesn't require disassembly.
