Default Any Ideas

Just got my bike out of the shop (07 Night Train).....got a SE Air Kit and Vance and Hines Big Radius pipes put on. The bike was tuned but have a couple of questions. The bike was tuned using Direct Link. The pipes sound great but I get a back fire pop when shifting gears, and on decel.....and after putting about 80 miles on the bike the check engine light comes on and off. I am guessing that the bike needs to go back to the tuner to be worked some more anyone else experience any of these issues? Thanks in advance.
