I have an 03 Road King with efi.... if I replace the exhaust completely with a new system, will I need to do any tuning or anything else to the bike other than replace the exhaust?

Oh yeah, you'll need to re-map anything with EFI when you change the exhaust or air intake. It will help with performance.
You can either pay a dealer (or mechanic) to do that, or you can get device like the Vance & Hines FP3.

It will run with true duals and without issues but it will not run as good as it can run. I'd recommend that you make the modifications that you want to make all at once, intake, exhaust, cams, whatever, then get a tuning device and take it to a good dyno tuner. The dyno tune is the key to getting the best performance. I doubt that you can make any modifications and end up with better performance without a custom dyno tune.
