I ride a 97 Road King Police Fuel injected. Today I toad down to the Lonestar Rally, from my house its about 65 miles, road 75 - 85 mph the whole way with no issues.
As soon as I crossed the bridge onto the island, I lost power, it didn't die, just sputtered a bit and couldn't go above 60. I pulled off at 61st street exit and pulled into a parking lot. At idle the bike died. I restarted it, gave it gas, and it died again. I restarted it and kept the throttle open a bit and it stayed running but sputtered some. Let off the throttle and it died. I let it sit for a minute or two while I thought about what it could be. Started it one more time and it ran fine. Decided, screw it, I'm here lets go on to the Rally. got about 5 miles down the road and it did it again at a light. I managed to get into a parking lot. Let it sit while I got some water. I got back and it started right up, no problems. I decided to bail on the Rally and head home. I road home again at 75 - 85. No problems. Stopped by a local Harley dealer service department and told them what I experienced and if they could point me in the right direction. All I got from them was I needed to leave my bike with them and let them test it. So, my question, can anyone point me in the right direction. Also, my engine light never came on and yes it works. I also may have a small intake leak. I already have new gaskets, just haven't put them on yet. Bike runs strong beside the issue I described. Please Help.
Here is a link to the Electrical Troubleshooting Guide for your model year. The first step is to check for DTC codes if none then I would look at the section regarding intermittent ignition and check the coils and cam position sensor.

Carry a spare spark plug and go for a ride. Check your spark intensity and color when the motor is cold before you leave, and check it again with the spare plug when the motor starts to cut out. This should help you determine if it's ignition or fuel related.
You said you found water in your system there the red flag i would start there drain your tank and lines first. Figure out were the water is getting in.
