There's one question I have about the heat problem on the newer bikes. A lot of folks said that changing the intake and exhaust will increase the engine temperture. I understand why changing the intake would cause the engine to run leaner, thus hotter. But putting on a more "open" exhaust seems to me would get rid of the exhaust gases faster, and thereby reducing heat build-up in the engine. Can anyone tell me why putting on better pipes would cause the engine to run hotter - if it really indeed does?
You basically have answered your own question. If you do not retune the EFI when adding an intake and exhaust you are creating a lean condition which raises exhaust gas temperatures, hence the hot exhaust.

I'm looking at getting your Rush pipes, but without changing to the "high flow" air system, I just want to install a K & N filter and the Rush pipes for now - will this still increase the temperature enough to worry about?
Eventually I want to get your full blown system, but for now anyway or until my warranty is about up, I'd just like to get your dyno tuned Rush slip-ons. Hopefully just the slip-on's won't cause too much of a heat increase.
