The convoluted fuel lines inside the tank can develop pin holes from rubbing against the tank. Later models the fuel lines were shorten in an effort to stop the chafing.
An easy test is to fill the tank — If it does not sputter when the tank is completely full indicates the fuel lines may be at fault.

I recently bought this bike from my city, rode it a few days no problems. Drove about 20 miles to dealership, and noticed of the way home at stops and low speeds it was sputtering and almost stalling.
I have drained tank, added non ethanol and seafoam, tested injector wires with noid light, replaced plugs, TPS, cleaned IAC w/ carb cleaner, and still nothing. It wont even idle for a minute now.
I posted in mechanical forum, and got no love. Just looking for some help before taking it to dealership.

Update still going through bike. Seems to be getting worst, its dying on me at every light and seems to bog down if I let off the gas when riding. I have to pull clutch to get RPMs back up to keep it going.
I've replaced: plugs, plug wires, TPS, Intake Gaskets, used non-ethanol gas, and have fuel filter and hose on the way. Tested injectors (25Deg) with noid, and used voltage meter and everything seems to be in range.

The SB makes it sound more complicated than it is. Just check the pins at the ECM & intake for fretting corrosion. On some models the pressure from the seat on the plug-in to the ECM caused it. Repace pins and add dialectic grease.

Sounds real similar to when my fuel pump / convoluted tube went on me. although mine came on much more suddenly. I ended up replacing all the in tank fuel lines and filter along with the pump. Now running as good as new again. Good luck and keep us posted.
I cleaned the air filter with dish soap and let air dry.
Changed the fuel filter/convoluted tube, and tested convoluted tube to quick connect valve it was fine. No change in issues.

I am thinking it has to be electrical, and I have a HD tech that is going to look at it on the side. Do not think I am testing wires correctly.
The coughing / puffing from the air cleaner would indicate a fuel issue to me. Check the fuel line with the quick connect from the tank, make sure the o ring didn't clog the hose. Also, they can be finicky to get back on, on my 06, seems like every time I remove the line, I have that issue, and have to take on and off a few times until it seats correctly.
Also make sure your tank vent isn't pinched. Quick way to check that is to see if it sputters with the gas cap off.
For good measure, check your battery terminals for tightness, and check your grounds.
