On the entire Dyna line for 06, there was a known problem with the inner primary bearing. Each bike was sold (early model year) with a letter from the factory (to the original owner) acknowledging the defect. The letter states that the company would replace the bearing every 15,000 miles at NO cost to the customer. Sometime later, the factory rescinded the terms of the letter, claiming that the bearings no longer needed to be replaced. It remains an ongoing problem and we've put 4 of them in the wife's Street Bob so far (approx 40k now). There is also a problem on these bikes with the stator self destructing shortly after the inner bearing is replaced. The factory has refused to "officially" acknowledge this defect, although several people on this forum report being able to fight them and get it cover. The fix for these 2 issues is to replace the inner primary and transmission case with a newer design that included dowels/pins to keep the parts in proper alignment. People with this newer design report no further problems with the bearing or stator.

Tech said they are using the same bearing since 2007........I asked if this is something for me to look forward to every 15-20k miles. his response wasn't all that positive

The inner primary bearing failed on my '07 FXSTC a couple of months ago at 10K miles. Fixed on my dime, around $400. -stef

Might be a leak, or a bad noise coming from the tranny/ rear of primary. It's located behing the clutch basket.
