According to the website, there is a $50 deductible for any covered repairs. Yet when I went to get my bike after the waterpump, they charged me the $50 deductible and $16 and change for shop supplies. I asked about it, and he says shop supplies are not part of the warranty, and so I paid $68 and change total. Still a good deal, but just wondering.
In the automotive world shop supplies are not included in any warranty work, factory warranty or extended warranty. I'm sure it's probably the same way with most motorcycle repair shops also.

Not so sure about that.
Took my car in for a factory warranty - never paid shop supplies. Had bike repaired in Kentucky under extended service contract, didn't pay for shop supplies.

I would call the ESP for clarification
It's not the ESP. The dealer is doing that. They tried that on me when I had my Hydraulic clutch fail. The shop charged the repair to the ESP and wanted ME to pay the deductible AND shop supplies. I told them to pound sand! I paid the $50 deduct only.
BTW, I have never been charged for "shop supplies" by ANY car dealer.
