Default Stereo with Boom stage2

I have a 2014 Limited that I bought new that had the Boom upgrade Stage 2, it sounded awesome the first couple of years that I had the bike, the connector in the left rear saddle bag got moisture in it and it blew the left channel of the amp, the dealership replaced the amp, $500, but the infotainment system started acting a little strange, 90% of the time when ever i got on the bike to ride, I would have to go to the audio menu and mess with the fade to get the front speakers working, after that the stereo sounded normal but would intermittently cut out. Long story short, I took it to the dealer and they flashed the radio with the current software, now I believe that the amps are not working, I have read that with the stage 2 Boom system that it has to be programmed from the dealer and can not be done through the USB port. Anyone have these kinds of issues? Any help would be greatly appreciated.

only software updates to the head unit OS and Nav can be updated through the usb. all other changes have to be done with dealer software through port under side cover

You are correct; the HU has to be flashed by the dealer to "install" the Boom! amps. They should not charge you for this service.
