certainly the USB thumbdrive is ALWAYS a better music source than Bluetooth ,,,,
the type of file you load on to the Thumbdrive will also vary, (full sized WAV files being the best source) but ALL are better than Bluetooth ,,,,
Is not Bluetooth just a communications method, its not changing the file or audio. If I sent a file from my phone via Bluetooth vs same file that resides on a thumb drive, I would expect it to sound the same

But it's not the same. You're not sending the file to the audio player, you're streaming the music in the file to the audio system. Streaming has limited bandwidth as compared to having a USB plugged into the system. The quality drops to accommodate speed.
If you have the ability to do this in your car, try it. You'll notice a difference.
However, as someone else said, you won't notice much difference on the bike while you're moving so it really don't matter unless you can find a way to plug in a good set of studio headphones.

I believe USB is much better especially at speed cause of higher volume at speed .6.5 radio deals with Bluetooth out different than USB in my opinion.
opinion based on playing Bluetooth and USB while hooked up to psm for Bluetooth to sound as good have to increase input volts from 2 to 4 tells me 6.5 output is less on Bluetooth.
Bluetooth doesn't mess with MP3's. If both Bluetooth devices support MP3's it goes from your phone to the head unit unaltered. Even Bluetooth 3.0 has more than enough bandwidth to move a song without compression. There is zero difference between Bluetooth and USB with respect to playing MP3s.
Uncompressed audio is a different story. You can play WAVs from USB but will be encoded/compressed over Bluetooth. There's AptX but I can't see Harley or HK ever supporting it.
