hmm.. i don't get it. you're charging batteries in parallel but then running individually?
also when charging in parallel I'm assuming/hoping you're doing that correctly.
both battery + tied together
both battery - tied together
+ on charger to + on 1st battery
- on charger to - on 2nd battery
this equalizes the charging load across both batteries.
also something I learned the hard way a long time ago. Never connect a dead battery in parallel with a fully charged battery. The current draw from one to the other will heat up the plates in the dead battery and could explode.

Sorry for the confusion I'm charging two Battery's yes. But not by Parallel wring from Batt 1 to Batt 2. I've spliced into the DC input wiring harness or Plug and splitting this current both to Batt 1 and Batt 2. Your explanation of Positive to Batt 1 and Neg to Batt 2. Makes since had not Thought of this. These are sealed Maintenance Free Battery's like in a Power-wheels and it's 2 6-Volts wired in series @ 12 Amp-Hr
The Batt pack on the right is for the Amp/Stereo and on the left is for the Power-Wheels Drive wheels (yes makes it easy for a Girl to pull out to the beach) I'm trying a two battery pack set up so when my Girl DRAINS Batt-1 from listening to her Tunes. She can Still get the Cooler back to the Beach House with Batt -2 I know this is way off course from harley Speaker Upgrades. But you sound Knowledgable and just needing Help with the set up ??
my suggestion would be to simply put a switch in there somewhere for her to "flip" over to the 2nd battery when needed. Using a diode poses a couple of issues;
To my knowledge the best diodes out there are schottky diodes and even they are suspectible to voltage drops. the voltage drop is going to be directly correlated to the amount of current flowing.
The other issue is heat. I would think you'd have to use a fairly large diode that would need to be mounted to a heat sink to properly dissipate heat. Then on top of that, if you happen to stick your drunk hand in there one day and touch that heatsink, I'm not too sure you would like it very much.
