Washed the bike last night and ran out of time and did not dry it...Tonight I went to clean the chrome \\;and there are water spots that do not want to come off using windex. \\; I mean these spots are tough. \\;

Mother's chrome polish. If that doesn't do it, then Mother's Chrome Polish and 0000 Steel wool. \\; It sounds crazy, but it'll take spots/dirt off of chrome and not scratch it.
Well \\;I found that turtle wax will take them off. \\; I have never had a problem with getting water \\;spots off. \\; I'm sure there are other things that may work...for now it is turtle wax. \\; I do restoration work and 0000 will scratch the chrome although almost invisible. \\;  \\;
this happened to me last week. believe it or not the harley spray wash and polish sprayed onto a microfiber towel will remove the waterspots. i used a second mf towel to wipe off some of the spray wash and polish and it seemed to go faster.
still takes some time and elbow grease.

Try "Wheel Guard" from The Chemical Guys.
It will clean them off leaving gleaming, is none abrasive but far more important in that a couple of coats gives added protection that lasts for ages.
